Fire Emblem Cipher storage boxes and card binders were sold at special events, offered as a bonus with the purchase of magazines or as part of promotional campaigns.
These storage boxes are designed for storing decks, cards and duplicates. Most boxes need to be assembled yourself, except for the Comiket storage boxes, where you'll need to remove its contents to be able to store cards.
Card Binders were sold for 3,000 yen at Cipher events and have the following specifications:
- Size: 310mm x 255mm x 40mm with 4 plastic rings
- Material: Matte-finish rigid cardboard with gold embossing on several elements; glossy finish only for White Version
- Binder Sleeves size: A4
- Capacity: Around two complete Cipher series
And were first released at the following events:
- Blue Version: Caravan 2016
- Brown Version: Festival 2017
- White Version: Festival 2018
Binders are also available in a smaller A5 format, only in Comiket 95 boxes and have the following specifications:
- Size: 225mm x 170mm x 30mm with 2 metal rings
- Material: Glossy-finish rigid cardboard
- Binder Sleeves size: A5
- Capacity: Around 50 cards
- Black Version: Comiket 95 White Fanbox
- Blue Version: Comiket 95 Black Fanbox
Deck Cases were distributed through promotional campaigns, offered with the purchase of Starter Decks, Boosters Boxes or bundled with a magazine and have the following specifications:
- Size: 100mm x 72mm x 40mm
- Material: Plastic; Promotional Campaign Set 2 cases have gold embossing
- Capacity: 120 unsleeved cards or 65 sleeved cards

These Deck Cases are Players Box variant and were included in Comiket Players Boxes. These boxes are larger and can store more cards, a divider is included and are held closed by hook-and-loop fastener.

A set of four Fire Emblem Three Houses themed Storage Boxes was sold at the Online store (valuemall-few.jp) for 2,480 yen in 24 August 2020.
The Comiket boxes can be used as card storage once all their contents have been removed, a divider is included to form two rows. The Players Box was priced at 4,000 yen and the Fan Box at 5,000 yen, and have the following specifications:
